I believe it has something to do with how V9T9 uses the VESA standard to display its screen info (at least, I believe it uses VESA). Perhaps it also has something to do with refresh rates. Unfortunately, getting the latest version of Sci-Tech and the latest video card BIOS chip for my beleaguered Number9 Imagine128 Series II 8 MB VRAM did not help at all. Wish Ed was around to hypothesize.

I've finally solved the problem. I got the v9t9 upgrade to recognize faster chips (available on this site) and the color problem was fixed. Don't know what one has to do with the other, but it worked for me.
